1.「the version of the file included in the package」
     新規にインストールしようとしているパッケージに含まれる設定
     ファイルのこと

2.「the one that was included in the last version of the package」
3.「the one shipped with the last version」
     現在インストールされているパッケージが設定ファイルをインストール
     した時点でのバージョン、つまり現在のパッケージのデフォルトの設定
     ファイルのこと(/var/lib/dpkg/info/*.md5sums に記載されている。)

4.「the version currently installed on the system」
     現在システムにある設定ファイル(ユーザにより書き換えられている
     場合、デフォルトの md5sums と異なる)

の違いですかね。要約すると、
「dpkg は、(1)と(2)を比較する。同時に(4)と(3)を比較する」
です。

<kbd>dpkg</kbd> は、それぞれの設定ファイルについて、パッケージに
含まれているものが現在の(つまり、今アップグレードしようとしている)
バージョンのパッケージに最初に含まれていたものと同一のものであるか
をチェックします。同時に、現在のバージョンのパッケージで最初に提供
されていたものと，現在システムにインストールされているものとの比較
も行います。
