＃うろ覚えなので間違ってたらごめんなさい！

vfontmapとvfontcapで日本語フォントを指定してると思いますので
該当するフォントがちゃんと入ってるか、まず確認してみてください。

フォントの確認が取れたら、
%MakeTeXls-R
をやってみてください。TeXはtexmfディレクトリ以下をいじったら
ls-Rファイルを更新する必要があったと思うので。
