ntpdate を入れた際に、たぶん修正していると思うのですが、
 /etc/init.d/ntpdate の最初の方の、exit 0 のコメントアウト（#)を
外せばいいのではないでしょうか？

-- /etc/init.d/ntpdate --
# Instructions:
#   update the line below that calls ntpdate to include a list of IP
#   addresses of NTP servers you wish to query to learn the time to set
#   the local clock to.  Then, comment out the next two lines that contain
#   the echo and the exit.
exit 0   <-- これですね

＃ ntpdate コマンド自体も使わないってのであれば
＃ いっそpurgeしてしまうってのも手かと。
