SendCoreEvents の方で有効にしています。
念の為 AlwaysCore の方でも試してみましたが、やはり固まりました。
マウスの InputDevice セクションは以下のようにしています。

Section "InputDevice"
        Identifier      "Generic Mouse"
        Driver          "mouse"
        Option          "CorePointer"           "true"
        Option          "SendCoreEvents"        "true"
        Option          "Device"                "/dev/input/mouse0"
        Option          "Protocol"              "ImPS/2"
        Option          "ZAxisMapping"          "4 5"

XF86Config-4 を色々変更して試しているんですが、なかなか解決できません...
